Si tienes instalado youtube-dl usa la opción

--write-sub --sub-lang en

Seguido de la URL del video (el video debe tener los subtítulos subidos por el autor primero,

Para el video anterior algo que funciona es:

youtube-dl --write-sub --sub-lang en https://www.youtube.com/watch?v=Ag1AKIl_2GM

Que va a descargar el archivo .srt con los subtitulos en el directorio actual.
